Before engaging in this section and arguing, It's better to know what are ingroups and outgroups. Let me explain it simply.
We all are involved in social groups such as Religion, Caste, Gender, Country, Community, Society and so on. The group in which we are involved is termed as ingroups while the rest are know as outgroups.
People show a large empathic response when they see someone in their ingroup in pain, while less of a response when it was a member of one of their outgroups. A basic categorization is enough to change your brain's pre-conscious response to another person in pain. Now, one might have opinions about the divisiveness of religion, but there's a deeper point to note here: even atheist shows a large response to pain in the hand labeled "atheist", and less of empathetic response to other labels. So the result is not fundamentally about religion- it's about which team you're on.

Wouldn't become a problem if religions didn't exist at all.

What you are basically saying that people with same culture have more empathy for each other than the people with different cultures.
And thus comes racism, discrimination and so on.
